Well, from your descriptions I can't work out what you're doing. Maybe I've got it all wrong.
This is a flatbed scanner, yes? The lens is in the base and the light is in the lid, shining through the neg/slide. With a film holder you wouldn't use any additional glass so I'm assuming you're using the glass to mount the film flat. The film needs to be on the lens side of the glass - the underside. If the only reason for using the glass is to keep the film flat, could I suggest you get rid of it and make a mask from your black card, with a 56 x 56mm cut out, and tape the film to the underside. I'm not sure you need to worry about focus too much because the scanner is designed to focus on documents directly on the flatbed - maybe the depth of field of the lens covers a few mm variation.
